Hm, I am not exactly sure why things burn. I burnt a portion of my cereal bar in the microwave. The way microwaves work is that they heat up food from the inside out. They cause the molecules in food to vibrate. Air heats up and expands. Some things such as glass is not affected by the microwave. Metal sparks in a microwave. So maybe you just over-heated the soup.
